i was curious is there anyway I can change the heading of the activation email so I can put my company name instead of this theme when a users registers via activation email?

At the moment, there's not a way to do this. But I'll add a filter to the next version so that you can do it.

1) When do you think the above email filter will be available? 1-3 weeks?
2) Can users that are signed up to participate in the forum also be able to comment on blog posts? If so, how do you enable that feature?

1. I'll aim to get the plugin updated with the filter next week.
2. Users who are logged in should be able to comment on blog posts by default. If they can't, you might need to speak to your theme developer.
